Not related to the noises you're hearing, but I could see your fuel trims being a mess with that intake. If the diameter of the tubing where the mass airflow sensor is sitting isn't the same as the stock housing, you'll run lean or rich depending on if it's too big or too small.

I think it's an fsi intake but it hasn't thrown any lean or rich codes as of right now, I'll probably get a different I take for it and put this one on my mk5.

You are missing a hose that runs over toward the pump. The other 2 ports on the left are blank.

I'm trying to replace that pipe from the check valve that goes to the pump. How do I thread the new hose and access the pump end?

You need to take off the driver's side inner fender liner, belly pan or the front bumper cover to get access to the pump. PITA i know...
